I just got a neo he 500 power supply today after my old one died, and so I install it and when I cut it on for the first time it runs fine. But after about 45min of being on the my system just cuts off. So I turn it on back again and this time it only stays on for about 15min. At first I though maybe something was overheating but everything was normal, including the power supply temp. Right now my system will run only for about 5 min
 
I know you said that you checked all the temperatures, but if my guess were correct, this would be a CPU overheating problem, where the motherboard's BIOS is automatically shutting you down.

Just for shits and giggles, turn off your system, take off the CPU's heat sink, clean off the heat sink and CPU surfaces, and re-apply some fresh heatsink compound.

See if this solves your shutdowns.
