I've got two 120 mm fans in my case that have the regular molex connecters as well as a smaller two or three pin connector. Now this smaller connector only has one yellow wire in it. This is for rpm monitoring, right?
Where do I connect it to? I have a few different connections on the motherboard (evga 680i) like sys fan, two chassis fan and Aux fan. Can it just connect to any of these?
The motherboard manual only mentions the cpu fan header and the chipset fan.
 
You should be able to use any of them. Also you may have to enable them to manual fan control in your bios, or they won't work. I could be wrong though.
 
Here's the deal:

Normally the fan would have all 3 wires present in the smaller connector. But, because this fan consumes so much electricity, it could overpower the board and potentially damagae the voltage circuits on the board. Therefore, to fix that, they removed the 2 voltage wires from the small connector (essentially preventing you from getting voltage from the motherboard), but tleft the RPM wire intact so you can still use that feature.

So, to answer your question, yes you can connect the small plug containing the yellow wire to any fan header on the motherboard. I would suggest using whatever the fan is cooling. For example, if you have the fan mounted to your CPU, then plug the yellow wire into your CPU fan header.

Yes, you got it. Like SS said above, the molex is for power, the smaller connector with single wire is for RPM monitoring.

I connected each to a chasis fan header. I checked bios and only one is reporting back rpm's. I'll have to figure out what's going on with that soon after I get some other things configured.

Pick one that DOES work, and switch it with one that DOESN'T work to determine if it is the board or the fan.
