A normal pump is powered by just a plugged in PSU, meaning the rest system doesn't not have to be powered on for the WC to be working? If so, is it optimal to leave your WC setup always running even when other components are not on?
 
Well you need to jump the green and black wire on the 24-pin mobo connector to hotwire the PSU. Therefore, if you are running a pump powered by the PSU, it will shut on and off with the rest of the system.

No a WC setup turns on and off with your system.

To fill a system you have to jump start the PSU as the above poster said or you can use a different rig and plug the pump via an extra 4 pin connector off of there.
