I'm adding a full cover block for my Ultra and Im wondering what the best loop would be?

Do I want the CPU before or after the VGA?
 
Generally people OC the CPU much harder than they do the GPU so the rule of thumb is to always have the CPU as the first block after the rad>res>pump section. If you really need every last ounce of cooling and performance from the GPU then go with two loops so those are all on their own. Even with My Q9450 OCed pretty heavily I am still running rad>res>pump>CPU>GTX280>GTX280>rad loop with no issues.
 
Also, dont forget that the gpu is designed to run hotter than the cpu, so you would want the cooler water hitting the cpu first.
 
Generally, the loop will reach a point of equilibrium temp-wise after a bit; worrying about loop order isn't as ideal as making sure there are no leaks! ;)

This. Good flow and good heat dissappation (ie: good radiators) are more important than loop order.

However, if you are really concerned about it.... the GPU tends to run hotter, so put it after the CPU. But, its not going to be a huge difference one way or another.
