For an upcoming mod I am gonne put 2,3 or 4 leds in the front of my case. my question is that if I take out two pins (5v and Black) wil the other two still function properly & would it ruin my comp with only 12v and ground?

removing two pins won't change anything as the 5V and 12V are seperate circuts, most power supplies already have a 12V seperate circut for some motherboards. changing anything from one circut does not affect the other ( unless of course you short it out and fry everything ):D you can pull your electrical from any connector that is free and wire it up anyway you want.

Put LEDS every where they don't pull much power and can really dress up you whole computer area.:D
