I recently bought a front bay fan controller/temp monitor. it said to hook the temp monitor up to the HS. I wasn't sure if they were the same or higher temps then the cpu. anyone have ideas?

It would depend on where you put it since I doubt it's uniform, but I would still say it would be less. Even copper is not 100% efficient at extraction and retention. I'm not sure of the exact differences but I would imagine your results will come up a little optimistic.

If you attach it at the bottom plate of the heatsink right next to the CPU you should get the most accurate reading.

Yes, either the bottom of the heatsink as close to the cpu as possible, or on the side of the IHS if you can. DO NOT put it in between your heatsink and cpu, that would be very, very bad

Yea, don't put it anywhere on the bottom of the heatsink between the CPU core/heatspreader. However, in my case, I would slide the thermistor into the fins of my Zalman 7700cu, then monitor with both Speedfan and the CPU Temp readout of the thermistor's source to see if there were much difference between the two....

If I move the thermistor Im affriad it wont stick anymore with the tape that they gave me. I hve no extra what else can i use

It's called Kapton tape available on ebay. You can used thermal sticky tape as well which is used to apply heatsinks to objects.
