The OS is server 2003 Enterprise and I'm using it to store media files to share around the house. Should I just do NTFS and let the OS handle the share and deal with whatever file system it needs? I'm thinking yes.

You are thinking correct.

Just split the raid array into 2 partitions (minimum) one being the OS Partition. Then share out your other partition.

2003 Enterprise is a rather expensive license to have for just the House. Seriously that is overkill.

Yea make yourself a 20 or 40 gig partition for the boot drive then leave the rest for data.

Actually, my OS is running on a pair of RAID-1 Raptors. The data will be stored on a 3ware SATA driven RAID-5. I'll probably get around to moving the first RAID onto the 3ware too just so all of my hot swappable drive bays will be hot swap capable. 2003 Enterprise is overkill, but I got it for next to nothing. It's a license someone got while in school and it's legitimate for non-commercial purposes.

My OS is on a 16GB partition and I left 20GB for applications. Should I make a swap partition? Is there an easy way to force that partition to the outside of the discs? My main RAID I just formatted to NTFS as I figured my thinking was correct. Of course, one drive I got was recertified and not new so I returned it and the other died this am, so I'm down to one 500GB drive.

Generally I leave the apps on the os drive. Just a 25 or 30 gig partition should be more then enough. Min I would recomend is 20. You just don't really get any gain from running the apps on a different partition on the same drive. With the rest of the space on the boot drive throw like the domain stuff if you are going to run it or have it for like tools, logs etc.

The swap file can go either on the main drive or on the second raid. For home use it will not really matter. Also you could just use all of the space on the raptors for the boot drives if you wanted as they are sperate.
