Just bought an E6600 with stock HSF for $55. I've heard that the Intel cooler is complete garbage and I am wondering anyone has any advice for a replacement which will fit inside of an Ultra Microfly case.

The stock Intel cooler is sufficient if you won't be overclocking, or if you'll only be performing small overclocks. If that is what you intend to do with your CPU, then a replacement isn't necessary.
 
Cool...not going to overclock at all, but I do want my rig to be as silent as possible.
 
Well, if you're aiming for silence, you may still want to switch out the cooler. I recommend that you give it a shot on stock and see how you feel about the noise level, and if it's too loud for you, then consider getting another HSF.
