Theoretical:

If you had a PCI Express motherboard and had a 6800 Ultra PCI Expresss and a X800XT PE PCI Express, install them, set up a hardware profile with the 6800 on and the XT disabled and another profile vice versa, then boot with one profile for Doom3 and the other profile for HL2, would it work?
 
In theory, it'd work wonderfully.

Unfortunately "the difference between theory and practice is generaly far greater in practice than in theory".

This, of course, assumes you don't mind buying a pair of $500 video cards when either of them would probably play both games excellently.

if they're not working in conjuction how would the system knwo which one to boot to?

or can you pick which slot you wanna boot to?

Yup. Which is what makes this question a none issue. Two of the same $500 card is going to kick the shit out of one $500 in any game no matter how much one game mite favor a certain video card
 
As has been said above, SLI NVidia cards would beat the $*@# out of single "optimized" cards. Further, when the heck will ATI pull the head out and make some form of a response to the SLI threat?
 
Then again instead of 2 500 dollar cards you could plop two GT's in, link em together via SLI and still kick the snot out of the 500 dollar card. Probably hold your own with the next refresh too.
