Swiftech reccomends the discharge of the pump to the inlet on the cpu, but would it not make morse sense to run the discharge to the rad, then rad to the cpu so any heat from the pump is removed as well?

just a thought
 
Either way it does not matter, the pump will raise the temperature of the water by about 0.1C or most likely less....the heat from the pump...or GPU/chipset/HDD block etc... is pretty much so small to be negligible in almost all cases.

It doesn't matter what order you put components in.
 
Unless your pump is nuclear powered it's not going to raise the temperature by anything significant. Route whichever way is easier.
