My motherboard has its power connectors pretty much at the top of the motherboard. Would it be a hassle to use it in a case where the PSU is mounted at the bottom?

It depends on the PSU and on the case. Most good cases have space for you to route the power cables around or behind the motherboard tray and plug them in at the top, but you have to make sure that the PSU you have has cables long enough to reach in whatever case you settle on.
