i wanted to add some fans to the side window of my case (aspire dreamer) and i was wondering what the best tool to use to cut plexiglass
 
A Hole saw at a very slow speed, or an adjustable hole saw if you have a drill press.

Wrap the window in saran wrap first, to prevent scratches, and anchor it down to something then go (slowly!) to down.
