1. I am looking to purchase this case.

There are three optional 80mm fan mounts, two on the left side and one on the right side. There is a 120mm intake at the bottom of the front and a 120mm exhaust at the top.

What would be the best way to configure the three optional fans? My initial idea is to make all three exhausts.

2. Also, do fan controllers provide additional inputs for additional fans? The motherboard I am looking at only has one 3-pin connector for a case fan. Obviously, I will need four more inputs.

3. Does it make a difference whether there is a 3-pin or 4-pin connector?

Make two in the back exhausts and the 120mm in the front an intake fan. That'll keep cool air flowing though quickly and keep the entire case cool.

Get fans with 4-pin connectors and you can attach them to your PSU's 4-pin sockets. You can also purchase 3-to-4 pin adaptors if you need to. A fan controller isn't necessary unless sound is an issue and you want the ability to control fan speed.

4-pin connectors are better (IMHO), since they plug directly into the PSU. Also most fan controllers use 4-pin. It's just more adaptable overall, and most fans these days are either naturally 4-pin or come with adaptors in the packaging.
 
1. Pretty good looking case, but it doesn't have a whole lot of ventilation (passive airflow) so try balancing the intake/exhaust as much as possible. I would make 2 exhaust and one intake and leave the 120mm's as they are.

2. Fan controllers can be bought with multiple fan inputs. I think as many as 4, but thats a lot of juice running through one controller.

I am thinking about making the two left mounts as exhausts, with the right mount as intake.

Is there some sort of "visible gas" that can be used to visually test how well air flows with the different fans? Like in experimental air tunnels. I am concerned that I may be creating an ineffectual vortex.

Sorry, I didn't quite catch that. (i.e., I'm inexpert enough to be dangerous.) I am using the PCP&C 510 ATX Deluxe. What voltage rail should I be concerned with?
