I'm going to be installing either Linux or Windows back on my system today. I've been using the ICH5R RAID controller just fine but now that I have the opportunity to change I just may.

Which RAID controller is better/faster, the ICH5R or the Silicon Image controller.

the ICH attached RAID controller has the advantage that it is not limited by the PCI bus. Not only should that improve your burst rates, which have virtually no bearing on real-world performance, but if you are running sufficient HDDs in RAID-0 their combined STRs may exceed the 120MB/s that the PCI bus can sustain.
I would chose the ICH5r unless you can find a good reason to prefer the SI.

From what I've been reading, its easier to work with the SI controller with Linux.

If you are using linux and that is easier to work with and "being easy to work with" is an important metric for you...
