    Yep, everything will line up just fine. You'll have some space left over where there are extra PCI slots etc on the case, but at the other end, they're all the same. ITX, mATX etc are all based on the same design for the basic I/O panel, you just get more extras the bigger you go.

    I'd suggest staying away from tape. It has a bad habit of turning sticky and peeling in warm environments. How about some spiral wrap instead? Available in blue and green, really easy to install, and those guys are in aussie for cheap shipping :D

    Flame polishing will make some improvement, but it will be far from clear. It will also leave it uneven and distorted. To work well flame polishing still requires the surface to be sanded very close to being smooth, any deep scratches from the 120 grit will most definately still be there.
