I don't know of any 1070s or 1080s that require 80-100% fan speed for overclocking. Even with the worst case scenario on the FE there's little need to go over 70%.
I'm using slower Noctua F12s in the same setup, and my temperatures max out at 60C in exhaust config. I find it significantly quieter (especially at idle) than when I was using the EVGA Hybrid kit.
You can get IR thermometer guns pretty cheaply to measure component temperatures.
Positive pressure isn't worth dumping 200-300W of heat into your case IMO. You do at least have the option of perfect intake or exhaust configs with the Accelero though.

You can use thermal tape instead of adhesive if you want the process to be easily reversible. I used 3M 8815 for my heatsinks on the 980 Ti and 1080. I've used the stock adhesive previously on an AMD 6870. The heatsinks did come off, but left some adhesive behind on the VRAM chips.

There's no standard for what a Type C port supports, only what the motherboard manufacturer decides to include. Thunderbolt requires an Intel controller separate from the chipset.

Yes, I removed the slim fan and have mounted a standard 120mm on the outside of the PSU. It's powered and controlled by the PSU.
A fan on the side intake might help the PSU run passively for longer, but it's a fairly large distance away so there won't be any static pressure.
Reference GPUs have 4 pin PWM headers although they use a different connector. You can get adapters for normal fans easily enough.
My two Noctua F12s are powered and controlled by the fan header on my 980 Ti.
I have a similar setup, but with a 980 Ti and i7 6700K. The Noctua C12P has no trouble cooling the i7 and still leaves room for a fan or drive cage next to it.
You might want to check your HDD temperatures. I had that congifuration before with HDD under a reference 980Ti, and it got way too hot with the GPU under load.

The H110 chipset will not bottleneck any GPU.

Assuming it uses the same or similar PCB dimensions as the 980, the MSI 980Ti should fit but will require low-profile PCIe power connectors, otherwise the side panel won't close.

It doesn't press much on cards without a backplate, and you can avoid contact completely if you orient the PSU so that the fan is on the inside of the case.
You have less clearance on the V1 for the GPU, so I would recommend orienting it with the fan on the inside of the case. That way the 24pin motherboard cable can be routed underneath/behind the GPU so that it does not press down on it.
There are some low profile extensions on Ebay. I made some myself from standard extensions.
There's not really any reason to change the case. There are still more than enough clips to secure the side panel if you remove one, and it's very easy to remove a clip.
The MSI Gaming 980 fits fine once you remove a single panel retaining clip at the rear of the case. It does require low-profile PCIe power extensions though, otherwise you won't be able to get the side panel back on.
