You may have noticed that the fans are missing... yes...
I would say that will be a tight fit, if it fits at all... my experience trying to fit a modular ATX power supply and a large GPU was that there isn't enough room in there for both of them in the same place at the same time.
See my earlier posts about the PCIe connectors, and the mods I made to them to promote better fitment.
Realistically, I think that there is more than adequate clearance (at least with the GPU I chose) to not require special modification of the PCIe connectors at all.
I don't know how to tell...

Due to the excellent layout of the case, the fan will draw air in through the holes in the side panel, and will exhaust upwards through the top panel.

It isn't that the panels are flimsy so much as the design does not include a superfluity of stiffening.

Those are the backs of the fasteners that hold the case sides in place.
They are spot-welded in place (I believe) and the spot-welding process can distort thin aluminum sheet a little.
In my experience, the supplied Lian Li filters will almost fit under the side panels, the difference being about 1.75mm. However, the supplied fasteners have domed heads that stick up an additional 2mm on top of that, which REALLY doesn't fit.

That is a very accurate mock-up of the NCase, cardboard construction notwithstanding.
You've done your homework well; I would say that you'd be able to transplant that system directly into the real deal without much difficulty.
