People use dual modded sticks all the time. As long as you aren't configuring any random macros somehow or using turbo you'll be fine.

Ignoring emulation, the only big retail PC fighter currently is SF4. Blazblue is coming out to PC in Japan next month (with cross platform play against Xbox 360 users) but I don't think a US release was announced so you might have to look into importing if you're interested. Other than that...
