I'd suggest to try to build the case from scratch, start off with a close to square mother board (maybe a micro atx one) and put it at the very bottom laying flat, then mount all the other components coming up from there.

Yeah, I have one of those logisys kits, the tool is abysmal to use and will probably break. Also, I'm not even sure how to put on the other ends (espeically the motherboard 24 pin connector). And you'll need some heat shrink for the sleeving, the kit does'nt include any.
