Ha probably not. I found that Bartons were faster than the early northwood P4's and then the S754 and S939 were faster still. The only problem with the bartons was keeping them cool, they were little fireballs.
It really shouldn't be any worse than running it right-side-up, since the video cards are plugged in perpendicular to the mobo (i.e. there will be the same amount of tension on the slot whether the case is upside down or not).

I would think either your board doesn't work probably with SLI anymore due to chipset problems or possibly that little connector you use to connect the two cards together isn't working properly.
Make sure your drivers are working in SLI too, I remember when I was using SLI last summer...
