The PCI slot fans are pretty useless from what I've read -- lots of noise and not much airflow, there isn't enough vent area to be good for both like a 120mm fan.
A blow hole at the top (assume this means a fan in the top panel behind the optical drive?) is largely blocked off from the CPU area...
Since with a big Shuriken all the CPU heat is dumped into the air inside the case, more airflow through the case = lower CPU temperatures = lower CPU fan speed = lower noise.

If you measured the CPU temperature under load with the PSU both ways (and with/without the cyclo running) this would provide some very useful information to people (like me!) who want to build a system like this.
The SG03 uses the PSU fan to pull hot air out of the case (as well as the front fans to push cool air in), and PSU temperature isn't usually a problem -- I'm pretty sure your CPU will run hotter if you flip the PSU.

i5 is lower TDP than an i7 though. I think the H50 is overkill for this, probably try a Big Shuriken first since it's easy to do and should keep the CPU cool enough as well as the motherboard components -- also PWM can speed up the fan if the CPU heats up, which won't happen with the NT06-E...
Looks like you've got a very similar setup to the one I'm proposing. Is your PSU mounted fan in (air from inside case) or fan out (air through side vent) ?

So with your setup you have 1 fan blowing cool air into the case (lower front case fan) and 2 sucking hot air out (PSU and H50)?
I assume that having more suck than blow means that the rear panel vents act as cool air intakes...
I'd have thought that the low total power (single low-power graphics card) would mean airflow is still OK overall? Hot dual cards is a different kettle of fish...
How does the H50 go in if you use the top front-panel fan position on the SG03?

About to build a new system, main priorities are CPU/disk performance and low noise -- system is used for audio/video processing not gaming (plus normal program/internet use), will sit on desktop next to monitor so noise is critical.
