I aligned both partitions and file system (ext4).
I also use a kernel >= 2.6.33 because of trim (need to use discard mount option in fstab) and a modified version of the wiper.sh script which works with x25-m gen2 with the latest firmware.

It can be both sata or sas, but I fear sas hard disks are all too expensive.
I will make a raid 5 with a perc 6/i controller (I will start with 3/4 hard disks and I will buy some more in the future up to 8).

LSI 1068E is VERY cheap because it is SHIT: it hasn't open source drivers and so it is not a viable option. About the mobo, I paid it only 100$ ;)
I had a look at the Supermicro SASLP-MV8: do I need an expander or maybe a special cable? It hasn't 8 sata ports...
