Three came to mind immediately:

1) FEAR
2) Deus Ex
3) Divine Divinity

All of those games were fucking incredible, and Deus Ex and DD are still supremely enjoyable today despite being years old.

1)Vampire the Masquerade: Bloodlines;
2)Warcraft 3 + TFT / Starcraft + Broodwar (custom maps ftw, it never gets old);
3)Quakeworld.

Bloodlines seriously has one of the best stories and immersion I've ever seen in a game, and the roleplay part of the game although strange and different from what we grown used to, works perfectly and you experience a whole different thing with each different character you play. With today's unofficial patches it's perfectly playable as well.

Ultima III (telling my age here...)
HL 1 (2 was almost as good)
Thief (enjoyed all three, but the first was best)

HL2 was the best single player game I ever played. Period.

CS:S is great.

All time best game though is original Counterstrike. From the late 6 betas until current 1.6. Lots of time and memories invested in that game. I love CS so much I've actually thought of getting the CS guy tattooed on my shoulder. ROFL.

Gotta agree with you on Deus Ex. I played it for the first time, last month. It was a masterful game with a great storyline. It seems today's games focus so much on eye candy at the expense of compelling storylines.

Sheesh, I can't quite narrow it down to three, so here goes:

--Homeworld. It's not often that a single-player campaign has this much replayability.
--UT and UT2004. 'nuff said
--Command & Conquer and Red Alert. I just ordered the First Decade box today :) Nostalgia here I come!
--X-Wing series. I wore out a joystick on that game. Literally.

1) Starsiege Tribes - Excellent game, predecessor to many modern fps games in many ways.

2) TIE Fighter Series - Too bad this genre died out really, these games were superb.

3) Civilization Series - More addictive than crack, need more be said?

w00t! Tribes was the best game I've ever played!
