Heathcliff75 has just released WP7 Root Tools 0.9, which allows users control over root certificates on stock Windows Phone 7 ROMs. You can hand out full root access on an app-by-app basis for homebrew applications that need it.

Before this was released, the only way to get root access on WP7 was to flash a custom ROM with the certificate manager disabled entirely, which caused all applications to run as root. Not very secure, and it required people re-flash their phones.

WP7 Root Tools 0.9 works on the following types of handsets:
- Samsung 1st generation devices
- Samsung 2nd generation devices
- LG devices
- HTC first generation devices (SPL 4.x or lower)

You will need to have Developer-Unlocked and Interop-Unlocked your stock ROM in order for WP7 Root Tools 0.9 to work its magic. Here's how you accomplish that:
- How-to for Samsung handsets (1st and 2nd generation)
- How-to for LG handsets
- How-to for HTC handsets (works for Samsung and LG too, but it's harder)

Once you have the unlocks set up, swing on over to this thread on XDA Developers and give the latest version of Root Tools a shot. I can confirm that it works beautifully, I'm using Folders and LockWidgets on my stock ROM after granting them root privs :D
