So I just installed win8.1 on my desktop (from 7) and an issue reared its head. When I shutdown I can hear to drives click off, but the fans all stay on. Only way to get them to turn off is to hold the power button down. I have tried turning off hibernation, but it didn't help.

Specs:
i5 4670k
Asrock h87m pro4 (newest bios)
16gb ram
kingston ssd

Try installing the Intel INF drivers for your motherboard?

You might want to try disconnecting all USB devices and seeing if that remedies the issue. They can cause issues starting up and shutting down. If disconnecting them all does allow it to shut down you can test one by one to find the one with the issue.

I remember a remote control caused a similar issue but with preventing sleep mode.

I've had issue with new windows, both when I went to 7 and 8, not working well with the various low power, suspend, modes in bios and having to change them because of behaviour like this.
