What does cisco have what mikrotik doesn't

I think you need to clarify a bit more. Mikrotik offerings can really only be compared to a small subset of the products Cisco releases. Even then I think it becomes a budget to performance, feature, and support requirement. If you can afford it Cisco (and the other names such as Juniper) is likely going to give you better performance in many areas and probably support and features set as well.

Keep in mind that mikrotik boards still use commodity hardware (PowerPC in the flagship product) while Cisco develops their own ASIC to handle the routing and switching. While the top of the line mikrotik unit caps out around 3.2Gbps, Cisco has hardware routing multiple 10Gig-E links.
