When I was trying to remove a heatsink, I accidentally scratched the back of my motherboard with a flathead screw driver.

Is this a problem if everything is continuing to work normally. Should I get it fixed and will it lead to problems later on? Or is it no big deal as long as it didn't touch any circuitry?

If it was something serious you would have known right away. However, it might lead to some problems down the line depending upon how often you upgrade your hardware.

if you are really freaked out about it take some clear nail polish (look on the label you want the "liquid plastic" kind and gently paint over the scratches to provide a protective coat. dont slop it all over, just a thin line right on top of the scratch.

However based on what you said, I would not worry about it.
