SLI motherboards, it matter which slot to use for a single vga?

as the title implies, does it matter which PCI-Express slot you use for a single graphics card?

I'm planning on getting the Tyan K8WE, which is an SLI motherboard, and has 3 PCI-X slots and 1 PCI slot between the PCI-Express slots. Reason I ask is that my graphics card has a big ass heatsink and would obstruct the PCI slot in the top PCI-E slot. I need that PCI slot for my sound card. Or are there any PCI-X or PCI-Express sound cards?
 
Yes, it matters. The second slot will operate at 2x(or is it 1x?) when in non-SLI mode, and will operate at 8x in SLI mode.

Edit: Wait, that MOBO uses nForce Professional, right? My answer only applies to nForce4 SLI MOBO. I have no idea about that chipset.
