It's okay. With both displays going, the animations when switching spaces or activating the launchpad are not nearly as smooth and can stutter or hitch. It's not a huge deal, and I've noticed this in other multi-monitor mac setups, although the 15" Macbook Pro definitely feels smoother driving two displays. Scrolling animations are fine though and overall application performance seems the same.
With the lid closed and just the Thunderbolt Display active, everything is perfectly smooth.
I use it with both displays running, because I prefer the increased screen space and the space switching animation jerkiness doesn't really bother me as much as I thought it would. You can get around it anyway by mapping your spaces to hot keys, which makes the animations much faster. It's probably worth stepping up to a MBP if you're really anal about this stuff. Honestly, I'm pretty amazed at how well the MBA holds up when driving a big display--it's ridiculously fast given how small it is.
