I think I just completely killed my onboard sound?!

Lets say you have a case where the front panel audio connector is split up into individual pins.
Lets say you connect those pins incorrectly.

Could this completely kill audio on the board?

Only if by connecting it incorrectly you mean connecting it to a power source. Otherwise, no.
