GTX550Ti - Fastest PCI-E Transfer Rate?

Due to an upcoming motherboard change, I'll be going from G41/Eagle Lake (PCI-E 1.1) to Z87. The target motherboard in question has two PCI-E x16 slots (2.0 and 3.0) - it does NOT support SLI (which is a non-issue). Which slot would be the best choice for the GTX550Ti until it gets replaced?
 
Realistically it shouldn't matter if they're both truly x16 slots, which I very much so doubt. (a lot of setups like that will be like x8/x8, x16/x4 or something else odd like that)

wild guess: the 3.0 port as that's the one that might actually be x16 or the one that's closest to that.
