If the system is closed ( air tight ) and not leaking water you dont need to refill the system. You do however need to change out the water sometimes when things start growing in it. :o
I would say not to use food coloring, it dyes your lines permenatly and any fittings that arent metal (dont know if you have any). Also leaks/spills can be quite a pain to clean up.

Best temp readings would be if you put the probe in the middle of the heatsink on the oppisite side of the cpu. That is if you dont want to put a probe right on the side of the chip.
However putting a probe right on the side of the heatsink wouldnt show you correct temps as its cooler near...

You dont want air in the lines because it makes the system less efficient, air taking the place of water makes the water lose the heat slower in the radiator.
Its easiest to do this with all the parts out of the case but puting the res up high and the rest of the parts low causing the air to goto the res works well when I do this I have to kinda shake and turn the waterblocks and radiators around so that the air will become untraped and go to the res...
