I read a review on the Gigabyte that said it was a pretty poor overclocker, but I can't find anything on the MSI.

No, because there's nothing new about it. There have been cases like that for ages, although most enthusiasts probably aren't familiar with them. Thats a very common configuration in OEM cases, and minitowers.

From what I understand, the only major difference is that 939 has dual-channel memory support, and this doesn't make a huge difference in the real world.

I've used KT333, KT266, nForce1 and nForce2 boards, all work fine at stock speeds. PureBooYah is correct though, for socket A overclocking, NF2 is king.
I haven't use any A64 boards yet, but it seems like VIA has got their shit together these days regarding stability.
You can tweak it quite a bit (at lot more than the classic Mac OS for sure ;)) but its still pretty limited in some ways.
I'm primarily a linux guy, I mostly run windows for gaming, so I really like *choice* :)
