The first 'generation' of X79 boards all have 6 ports from the X79 chipset. Intel found errata (with the chipset or additional PCIe x4 link between CPU and chipset), and removed the extra ports.

The Intel NIC problem is exactly the same as on The Crosshair IV Extreme. To get it working you need to use the driver on Asus' site for the CIV-E. Alternatively you can install the latest Intel package (16.3) then copy the updated 'e1q62x64.sys' from the Asus provided driver into...
HHC over on the Asus forums suggested I change the CPU Vcore phase control to 'standard' and the offset option would be available again. I changed mine from the default of 'extreme' to 'standard' and sure enough the offset option was back :)
