If you are certain it is not a fan, try this. Remove VGA(s), Sound Card, all PCI related hardware. Now discharge the MB and re-install each component one at a time, see if the sound is still there.
It sound to me like the blade is moving up and down the shaft. I don't have a laptop, I'm not even sure it has a shaft. But if the sound goes away when you turn the lap upside down, its because the blade has moved off of whatever it is hitting when is should in fact be stationary.
Without the Side door shouldn't be a problem, but dust will like the other guy said. Just don't try what I did a few years ago. My 120mm on my side died and at the time I didn't have an extra. I took the dead fan out and put the door back on w/o a fan. Right away it overheated.
You sure can. These days you have many different options. You can put two drive on a stripe and add as many HDD's non-RAID as your MB can support. You can even mix ATA/SATA but I wouldn't recommend it, but that's just me.
