What does the game engine have to do with it? Are you saying that some engines won't allow transparency AA to be applied even though AA is enabled in-game and transparency AA enabled in Nvidia CP?

It is adviced to always clear CMOS settings after even minor hardware updates (or BIOS updates). CMOS stores your hardware configuration and if something changes, the changes may not be detected unless the settings are cleared and reapplied.
