I have a Kama-meter and one of the probes is located down in the hard drive area. The temps stay around 38C, so I haven't bothered trying to fit a fan in the bottom. The other three fans in the system appear to be taking care of things.

I'm not sure these will do what you want, but at least there are no physical discs/boxes... have you looked at Steam and/or Direct2Drive? Just download a game, and play. I've never used them, since I prefer to have a CD / DVD, but some of my friends like them for their convenience.
I did consider it. However, it's now $150 (for me) to Step-Up vs. $500 - $550 for an HD 4870x2. Based on the games that I play (MMORPGs and turn-based strategy games), a GTX 280 will last me for several years, I think. When it's time to replace the video card, I'll get whatever is best at that time.

Sounds good to me. With that RAM you've selected (and a good CPU cooler like the Xigmatek HDT-S1283), you should be able to hit the limit on overclocking, which is about 3.6GHz.

Actually, you just need to call Joe or Misha at AVA Direct, and they'll put it together any way you want. Their configurators, while extensive, don't cover every possible option, but AVA Direct will work with you to get you exactly what you want.

I'd say your components look good. For the Hard Drive, I recommend the 320GB or 640GB Western Digital Caviar SE 16 drives. They use new 320GB platters, and the 640GB version is as fast as the 150GB Raptor.
