You might want to check into modx (modxcms.com) plus foxycart. It seams to be a decent option, but I can't say I do a lot with ecommerce. The other suggestion would be magento, but it's a real pain to get setup let alone working and templated.

I have found modx to be the easiest system to use and make custom templates. Design your standard site and where you want content you would put something like [*content*] that and the cms is designed to do what you tell it to do not it telling you what you can do.

That fixed the menu positioning issue, but I noticed it didn't solve another problem that I thought was related. In IE6 if you hover over any of the menu buttons it shifts the layout (and menu) down some.
