I'd like to stay in the $500 range...a bit of overage isn't a concern though. For storage I was looking at 2x 500GB in RAID1...performance isn't a huge concern here, just the integrity of the data. Of course the potential for expanding is there too.

Nothing too special here. The Fortigate FW policies are locked down very tightly allowing only explicit traffic in and out. And coming soon will be a Symantec Sygate Management Server which will provide host based IPS/IDS and firewall to all my hosts.

Why would you be pointing the domain to a nameserver? Generally you would update the nameservers from whom you obtained the domain from (yahoo, godaddy etc..) with your webservers IP address and it would then propogate across the internet.
I use OpenVPN with IPCOP...works flawlessly for me. Don't have any experience with the built in windows one or many others though unfortunately.

works the same for VNC. Very easy to configure and works great!
VNC on it's own is a clear text protocol...RDP offers some level of encryption but it's depending on what level of security you desire, it may not be enough for you.
I personally use RDP exclusively and tunnel it via SSH or use it only over VPN when I need to remote in.

edit: to clarify, there are network intrusion prevention systems (NIPS) which would be like a firewall device and there are host based intrusion prevention systems...ie the IPS resides on the host machine as software (Comodo being a very good one)

Are you looking strictly for a software firewall? Cause if you want to go real hardcore, i'd look into Fortinet. Their UTM's offer AV/IPS/Web Filtering/AntiSpam all in one. I picked up one of the 50 series for home use off ebay and it's flawless.
