Assuming you are sticking with m-ATX since you are running the Node 804. Take a look at Jonsbo. They don't have the horizontal mobo orientation, but they do have the full size PSU and 3 expansion slots you want. Here's a Link to their mATX offerings.

Not to pile on, but just figured it would help confirm that gawkgawk should rotate the cooler 180* which will allow for more clearance between it and the slot 1 PCIE.
Seems like a logical place to start. Are you having issues with temps? With it being such an open case the only other change I could see would be to just brute force it with intake and creating plenty of positive pressure, by changing the two "front" "top" fans to intake.

Additional info on what you want would help. Going full ATX mobo or itx? I would assume ATX, but you never know. Need HDD storage? Need a 5.25" bay? Going air cooling, AIO or custom loop?
PWM is a 4th wire that allows the speed of the fan to be controlled by it. 3pin is just controlled by voltage. You can control PWM using a 3pin header, but like Nobu said some PWM fans don't like to be controlled by voltage.
