The problem with pci to isa bridges is that they only work with programmed i/o. The last intel chipset that had isa dma lines was the 865 for Pentium 4 s478.

I had this annoying problem on my 2011 MBP when I upgraded to Mavericks. I could still use a bluetooth mouse. All I had to do is log out and back in for the trackpad and keyboard to work again. I'm on 10.9.5 right now and luckily it hasn't happened in 6 months.

The programmer should be compatible with most SPI chips. I have never had any trouble programming MX chips or others on various motherboards.
Don't try to unsolder the chip. You'll screw it up unless you have the right tools and are skilled with a soldering iron.
