I had both monitors connected to each GPU separately because the 970 can't take 2 display port connections. To get it working in SLI I got an extender to run a HDMI cable from the GPU into the extender which converts to dp into the monitor. Where as both monitors were working individually through each GPU, now only the main monitor works and I can't see the second.

Does anyone know how I can get them to work properly?

HDMI won't carry a 2560x1440 signal at 144hz. Your GPU isn't compatible with dual ROG swift monitors @native rez and refresh rate, if I had to guess.

According to GeForce.com, you should be able to get 2-way SLI in 2 display Surround with one display plugged into each GPU via DisplayPort. If you don't want to run the displays in a Surround configuration then both displays need to be plugged into the top GPU for SLI to work. Unfortunately most AIB 970s don't follow the reference output layout for the 970, so you're stuck with 1x DisplayPort.
