Doesn't have to be the main antagonist. My favorite are the creeping coins from Wizardry:KOD

I would have to say... The basic poachers from Turok: Dinosaur Hunter were hilarious enemies, as they took only one pistol-hit to kill and let out an over-dramatic scream whenever they died. Their screaming sound effect was contrasted against their simple 'fall over' death animation, and took long that they would still be screaming as they were lying on the ground dead. Overdrama at its best.

Serial killer X from Condemned.

Raul Menandez from CoD: Black Ops 2.

Cyberdemon from Doom 2.

Joker from Batman AA and AC.

Maybe a few others I can't remember off the top of my head.
 
Ah, you reminded me of the Pig Cops from DN3D. They were such an awesome enemy.
 
The imp from the original doom, and doom II. They were everything that an enemy should be. Not unrealistically strong as they can be taken by one well placed shotgun shell, but still deadly at a range or up close.
 
Final boss in Divinity Original Sin, Neverwinter Nights and Dungeon Siege.
Also loved the final battle in Mass Effect.
Quake 2 final boss.
 
Malthael from the Diablo III: Reaper of Souls intro was pretty badass.

The reapers of Mass Effect takes the cake on this for me. Billion plus year old sentient machines purging the galaxy of all intelligent spacefaring civilizations every 30,000 to 70,000 years (that's 20,000 cycles or more, each with several civilizations per cycle being exterminated like cockroaches) resulting in hundreds of quadrillions dead, if not more.

That's pretty goddamn hardcore.

The creeper from the suffering ties that bind. Sadistic bastard he was.

The mannequins from condemned criminal origins.

I'm sure there is more but these are the ones that came to me immediately.

I thought "Mad Mel" from borderlands was pretty dammed funny
 
Well if I think of it more, anything from Doom and Doom2 could be on my favorite monsters list.
As for favourite villains:
The Many, Illusive Man, Shadow Broker, Vaas, Kane
 
I was wondering when I would see Kefka in here... :p

FFVI is still my favorite RPG and thinking about it that was the last reasonable plot and villain. I tried to go back and read the FFVII plot and by the end its just nonsense. All the rest of the final fantasies are like that except maybe FFIX I don't know what that one was about.
 
I'm going with The End. He was the sniper with the rolling eye ball in Metal Gear 3. To this day the most unique boss fight I have ever encountered.

so creepy and powerful...that scene at the end of the game where he reveals his plans to Shepard was chilling...his voice, intelligence, confidence...brilliant!

Kind of goes with my entry, the reapers as a whole. 3 betrays that expectation that Sovereign/Nazara was one of their leaders, instead it's just StarBrat that was pulling the strings the whole time.
