Aside from setting this in the BIOS, how can I verify that AHCI is properly working and NCQ is turned on? Does anything in Windows even list this? If not, what tool can I use to tell me what is enabled.

Go to Device Manager
Under IDE ATA/ATAPI controllers - You must see:
Standard AHCI 1.0 Serial ATA Controller

Otherwise SATAII does not run at its best

Well I guess the odd thing is I have that listed, however my drive is performing like crap according to WEI (5.2).

If I install the Intel Rapid Storage RAID/AHCI drivers, it goes up to 5.9, then I have some other system problems. My PC constantly thinks its needs to be reactivated with these install. I am not running a RAID so I have no idea what the Intel RST driver does. The MS activation center is going to send me hate mail if this keeps up. I tried formatting my PC and this still happens

You may want to load the latest MB chip-set drivers
Also check the HDD properties to see it runs as 3.0Gb
Check the HDD jumper, particular Seagate HDD has jumper force it runs as 1.5Gb
Do not ask me why but it does
