The MOV format is not remotely popular, and yet, the canon video only offers MOV. I am used to MP4 or WMV. Is there any difference in video quality on MOV vs. WMV?

The MOV (QTFF) is a container format that, these days, usually contains H.264 video. WMV files are usually actually ASF files containing Windows Media Video.

Both H.264 and WMV are good video codecs, but you can't determine which will be better between the two without testing.

It's probably a licensing issue and ability to edit. Most cameras use AVI or MOV, none that I know use WMV.

Editing MOV/AVI is supported by free to expensine NLE software and the cost to license MOV must be cheaper than WMV.
