I take it you have 2 seperate HDDs? And want to have 1 HDD devoted to Windows and the other to Linux?
Hrmm... I havn't had the pleasure of installing a linux distro onto 2 seperate HDDs, just partitions.
I shouldn't imagine it to be too difficult though. I would say:
1. Install Windows first onto a HDD and don't format the other (if it isn't)
2. Choose a linux distro - I would suggest SuSE if you're new. It has a nice big driver library and installs most of your hardware automatically (it installed seemlessly on my laptop!)
3. When you are at the menu it should recognize the Windows HDD... and assign it a boot location (like /windows or something)
4. After you install it then make sure you choose a bootloader so you will have an option between Windows and Linux when you first turn your computer on...
5. "Have a lot of fun." {*twitch*}
Hope I helped!

i installed SuSE 9.0 and Debian/Knoppix, they both automatically set up bootloaders. Have fun with linux, and buy a stress ball.
