I have two raptors in RAID 0 currently hooked to my nForce4 motherboard (A8N32). Will I have problems transfering them to say, a RAID 0 card like this (http://www.newegg.com/Product/Product.aspx?Item=N82E16816116030)? Do I have to make sure that drive1 in the old setup is still drive1 in the new controller or does order not matter with RAID 0? My goal is to not loose data :)

That won't work. More specifically, you'd need to backup and recreate the array from scratch with the new controller, then restore from backups.
Buying an 8006 is a bad idea all around. It's using an interface you likely can't use to its full extent, it's getting pretty old, and it's $135. I recommend you skip it and get a Highpoint or similar card on PCI Express.

The only time you can do what you've suggested is with some software (Windows/Linux) RAID circumstances. I've taken a software created mirror (Raid 1) set out one computer and put it in another with a different controller and it does work, but it's risky.

Adaptec's setup will generally let you migrate from one controller to another without issue, at least with SCSI equipment.

i was able to swap same motherboards with same raid chips and not have to recreate the raid setup and keep my data

Which you already have, because you don't want to lose data. Right?
