Before I installed, I had my non-OS HDD in SATA0, and the disk Vista was going on was in SATA1.
The non-OS HDD is just going to be a backup for my data.
The OS-HDD has two partitions: one for programs and the OS itself and one for data.
I want both D (The entire non-OS HDD) and X (The data partition of the OS-HDD) to be clean. What I am wondering, is why are these boot files on D?
I told Vista to install on the partition C:\ (which it did), so why is it writing files to another hard drive in the first place? I tried swapping the cables and making the Vista drive into SATA0 slot, but obviously it didn't detect it at that point. Any ideas?
Edit- Thought I could shrink the D down to like 2 GB, and just forget about it. I guess Vista won't let you shrink it down past 50%... so the best I can come up right now for a temp. fix is just creating a folder inside. I still don't understand why Vista is using this drive though??? Its like it is using that drive as a shortcut to the other drive when booting.

C: is your normal OS install. It has the Windows directory in it. That D:\ drive has the Recycle Bin and some boot files on it. Any ideas?
