I have an Antec True PowerTrio 550 and an MSI K8N Diamond Plus that has a molex plug on the board that has to be powered.

Is it possible to make or buy an adapter for ATX12V 4-pin (used for intel boards) thats currently being tucked away in my system?
Its just so that I dont have to use one of the molex cables.

Try it without that, I would think that is like EZ-PLUG in the Asus A8N series. If you absolutely have to, I would recommend the use of a molex splitter with extra long cables, or an adaptor (PerformancePCS should make one for you) for the P4 (CPU) to the molex.

JPWR2 supplies power directly to the CPU and the board will not function properly without a connection there. Your PSU is new enough that it should have an EPS12V connector to plug in here. Yes, you can find a converter that will convert a 4-pin standard molex to EPS12V, but I highly discourage you from doing this if your PSU already has a suitable connector.
JPWR3 is only designed to be used when you are running two graphics cards. (IE when both the primary and secondary PCIE slots are occupied. It provides some additional power for stability in SLI situations.
If you've only got one graphics card you do not need to plug anything into this connector.

If the graphics cards are powered by PCI-e connectors from the PSU (I.E.- 7800 up) you don't need to connect that molex. It's to supplement the slot power on cards with no external PCI-e power connectors.
I played with one of those boards with an X2 4800+ in it and pushed the CPU to 2.9 and the SLI 7800GTX's a bit over stock, they weren't OC friendly.
